- Unlike prior KOF games, this game and KOF '99 single player modes do not play the character's proper story dialogs and endings when the team is not complete but is comprised of at least two of the official team members. The exception to this is Kyo and Iori's team in KOF '99. This obvious programming oversight was fixed in KOF 2001, but is found again in KOF 2003.
- Whip's gun move is omitted in non-Japanese versions, as well as the cutscene where she shoots the Clone Zero in the Ikari Warriors Team ending. This was replaced with him and Whip having a mere dialog and Zero's revelation being his last words before succumbing.
- This game and The King of Fighters '99 (and its updated version The King of Fighters '99 Evolution) are the only games in the series to use the system point-up and point-down (A.K.A. Battle Ability), a system in which the points earned by the player increase or decrease according to performance during the game, and is only available in the Story Mode of each game. This system is abolished in the last canonical game of the NESTS Chronicles, and the series goes back to the system accumulation system, in which the player accumulates points according to his performance in Story Mode.
- In this game, it is possible choose the characters which will be used as strikers, between Playable Characters, Normal Strikers and Maniac Strikers. The two last mentioned never appear as playable characters.
